I understand these receivers use various LED colors to show channels. If I want to run two universes, and I were to use two transmitters and two receivers, how can one control which transmitter each receiver reads?
According to the manufacturer, you would just need to manually set the color on the transmitters and receivers the same for each universe.

If I used all three of these with a board like the SDC12 how would channel assignments work? Would they just go 1, 2, 3 automatically or would I need to do something else?
You assign a Dmx address for each light and choose channels for each fixture as needed.

If you are using a lighting control board, you can connect one transmitter to the output and one receiver to the first light in your chain. Then, you can daisy chain the remaining lights together. So, one receiver and one transmitter should be enough, unless you are using all your lights far away from each other and don't want to have any cables. In that case, each light would need both a receiver (to get the signal from the previous unit) and a transmitter (to send it to the next unit in the sequence).
