Is there a way to hold a 4x4 filter with this filter tray?
Unfortunately, I do not think this would support 4x4 filter sizes as well since it is specifically designed for 4x5.65 filter sizes.

Tilta says that the Tilta 4 x 5.65" Stackable Filter Tray for Mirage Matte Box will work with filters up to 5mm in thickness.
