There is a clear UV-PVC window over the lens controls and distance scale that make it easy to activate the AF/IS/VR controls. For mounting purposes, there is a hole that helps align the lens with the body.

Would this in any way compensate for the lack of weather sealing on the lens?

While the LensCoat Lens Cover itself is a 100% water-proof close-cell neoprene lens cover and would help to provide some protection to your lens, you may still wish to be wary of water/moisture or dust that may get between the seams of the lens cover. It should provide protection from light rain and snow storms, but for a heavier downpour, a rain cover such as the LensCoat RainCoat RS (Rain Sleeve) (Medium, Black), B&H # LELCRSMBK, or the more economical Ruggard RC-P18 Rain Cover for DSLR with Lens up to 18 (Pack of 2), B&H # RURCP18, would work for your needs.
