The Lens Rim consists of two silicone parts, a Lens Ring and a Lens Bumper. Does this cover affect the ability to quickly put filters on and off?
The bumper can be mounted atop filters, and also has filter threads on its outside to further mount filters to. If you mount filters on the lens before it, and wanted to swap them, it would require you remove the bumper also. A UV protection filter would be good to have on before the bumper because that is one you'd likely be leaving on all the time. If you were going to use temporary filters you could thereby easily mount them to the outside of the bumper.

Does the front bumper screw into the lens filter that is installed on a lens, or does the lens filter screw into the bumper after the bumper is screwed onto the lens?
The front bumper screws onto the lens like a filter. You can have filters mounted onto the lens, and as long as they have a front filter thread the bumber will connect to the filter. The bumper also has front threads to allow filters to be mounted.

Lens cap is no problem at all. You can still use that and protect the front when you are not shooting. But maybe you mean a lens hood? It is not compatible with a lens hood...

Can you still put the lens hood on?
No. The typical Nikon lens hood will not fit onto the lens with the lens rim in place. However the lens rim does offer great protection for the longer lens that tends to whack hard objects while I climb to the upper deck of a whale watch boat. Also the lens rim will still accommodate a filter, like a circular polarizer, providing quick easy access to adjust the filter.
