The side pockets - there is only one, correct, since the other side opens up into the bag? So I would have to choose either for the water bottle or for the tripod? And for a water bottle - is the pocket deep enough the bottle won't tumble out?
The side pocket is deep enough for a water bottle and there would be a cinch strap to secure it further.

What material is the bag made of? Whether its water proof/resistant?
i'm not 100% not what the material is (didn't see it labeled anywhere), but it doesn't seem like the type to be damaged by water. the zippers though are definitely not the water repelling type, so you'd want to use the included rain cover if you think it's going to get wet. probably not a good backpack to use if you're planning to leave it in the bottom of a boat or canoe or somewhere else where it'd be sitting it water for a while.

Yes, the top divider is removable on teh USA GEAR USA Gear S17 DSLR Camera Backpack.
If you only need to run cables through the top and bottom compartment you can do so since the divider attaches to the backpack wall with Velcro tape.
