Is there any difference between the Nikon BF-1, BF-1A, and BF-1B?
The Nikon BF-1 was more commonly found on Nikon manual SLR bodies. The BF-1A was more commonly found on Nikon AF SLR film bodies and was eventually replaced with the BF-1B, which is the current body cap for Nikon DSLR bodies. The BF-1/BF-1A can still fit a current Nikon DSLR in a pinch.

does it come with the secondary cap to cover the cap itself when not in use?
I never heard any cover for this Body Cap. But I usually use a lens end cap with this body cap, they are perfectly match and cover each other. All Nikon lens end cap are the same.

As far as I know there is no difference. The body cap for an F mount body would be the same regardless. A z mount body cap would be different than an F-mount.
