Yes and no. The Core Units include a nylon zippered cover to use when the Core Unit is stored outside the pack. This will keep dust off the gear when in storage. However, the zippered cover is not padded since there is already padding in the rear panel of the pack, so any padding in the lid would be superfluous and just add unnecessary weight and bulk.

The cover it comes with has a zipper. That is if you are going to remove the core unit from the backpack and place it on a shelf for instance, it will keep dust from settling inside the core unit.
