What lens cap is needed if a ND filter is screwed onto the lens?
If the ND filter has front threads, the included lens cap will fit on the Nikon NIKKOR Z 40mm f/2 Lens. If the filter does not have front threads, you could use a push-on 55mm or 56mm lens cap.

The lens isn't advertised to be weather resistant. It does have a resistant sealing that prevents dust and water droplets from entering the lens.

Does it have a seal in the mount like the 50 mm 1.8?
As far as we are aware, the new Nikon NIKKOR Z 40mm f/2 does not have the same weather-resistant gasket available in their S-series lenses like the NIKKOR 50mm f/1.8 S. However, according to Nikon, the 40mm (and 28mm f/2.8) have "a design with consideration of dust- and drip-resistant performance".
